Ok so all you users that can no longer get your pocket querys downloaded in the Topo maps I have found a work around that will load them into your PN as one file. I do this in Linux but it should work in windows just have to use note pad or what ever it is called.
To do it manually, open the -wpts.gpx file with your text editor of choice. Highlight and copy everything from the first <wpt tag to the bottom of the file, including the </gpx> tag.
Open the main .gpx file with your text editor of choice. Go to the bottom of the file and delete the </gpx> tag. Paste what you copied from the -wpts.gpx file. Save the file as whatever name .gpx file you want. Manually copy it to your GPS.
This work around was told to me in the Delorme forums and I'm pretty sure the user was doing it in windows.

Another way to do this that is even easier:
Download the PQ(s).
Open up Topo.
Drag the .GPX file(s) and drop into Topo.
Sync your PN with Topo.
You will now have them loaded and available. Loding the geocaches will not load the waypoints, but you can load them seperately.
I have also found that after a reboot, Cache Register will still work. I just reverified that as I am writting this. Strange stuff.
The pocket query will have two files in it one is the caches the other is the way points. If you drag them both into Topo you will wind up with two files on your PN now I know there is a way of combining them into one in Topo but I have never found it.
The steps I use combine them as one on your PN just like if you where able to still download it in Topo. Also for me this saves me from having to boot into windows just to load my PN. I can stay in the operating system that I prefer.
